Vojna o planétu opíc začína dva roky po udalostiach predchádzajúcej snímky Úsvit planéty opíc. Z inteligentného šimpanza Caesara sa stal nespochybniteľný vodca rozrastajúceho sa spoločenstva opíc. V novej snímke je mu okolnosťami vnútená nová rola vojnového generála. Situácia opičieho klanu, ktorý vedie Caesar je katastrofálna. Ich skupina ustúpila do lesov, kde sa často stretávajú v bitkách s armádou tvorenou ľudmi, vedenou neľútostným plukovníkom McCulloughom. Straty opičieho spoločenstva sú obrovské a Caesar cíti bolesť z každej smrti. Stretáva sa s vlastnými temnejšími inštinktami a nastupuje na cestu pomsty, na ktorej sa stretne s plukovníkom v epickej bitke, ktorá určí, kto sa stane hlavným druhom, ktorý bude určovať ďalší osud tých druhých, porazených.

Ich jediným cieľom je nájsť čokoľvek živé, aby sa nasýtili. Thomas a jeho priatelia musia rýchlo nájsť bezpečné útočisko a organizácia ZLSN sa stará hlavne o to, aby sa ich šanca na prežitie príliš nenarástla.

Mladý vedec Will Rodman vyvíja liek proti Alzheimerovej chorobe, ktorou trpí aj jeho otec. Sľubný výskum sa však zadrháva kvôli nežiadúcim vedľajším účinkom, ktoré vykazujú pokusné živočíchy po aplikácii liečebnej látky. Sklamaný vedec opúšťa výskum, odchádza starať sa o otca a ako bonus si tajne odnáša šimpanzie mláďa, ktorého rodičia zomreli pri Willových pokusoch. U šimpanza Caesara sa postupne začne prejavovať vysoká inteligencia a Will zistí, že za to zrejme môže pôsobenie jeho lieku. Začne mu ho tajne podávať a tým nechcene otvorí bránu k ľudskej skaze. Čím ďalej inteligentnejšie zviera sa po čase ocitne v prírodnej rezervácii, kde začne na čele ostatných opíc pomaličky pripravovať vzburu proti tým, ktorí zabili jeho rodičov a jeho zavreli do tohto "fešáckeho kriminálu". Teda proti ľuďom.

V roku 1996 došlo ku katastrofe, kedy zhubné vírusy vyhubili deväťdesiatdeväť percent ľudstva. Tí, ktorí prežili, sa ukryli v podzemí. Samotný príbeh sa začína roku 2035, kedy sa vedci pokúšajú pomocou stroja času preniknúť do minulosti a katastrofe zabrániť. Jedným z dobrovoľníkov je väzeň James Cole, ktorý sa po neveľmi presnej ceste do minulosti ocitne v roku 1990, kde ho zadrží polícia a strčia ho do blázinca.
