Het heelal bestaat uit 3 dimensies: de Menselijke wereld, de Half-Demon wereld en de Demon wereld. 3000 jaar lang is er een profetie over de komst van de Chojin die de 3 werelden kan verenigen. De Half-Demon Amano is in het huidige Tokio op zoek naar de Chojin, evenals een groep Demonen. Hij komt erachter wie de Chojin gaat worden, maar het blijkt dat dit wezen niet zo vriendelijk is, als werd gedacht.
Het is een jaar geleden dat de oorlog tussen de Aarde en de koloniën voorbij is. Heero, Duo, Trowa en Quatre doen afstand van hun Gundams en schieten deze naar de zon. Net als de Gundam Pilots zich hebben aangepast aan vrede op Aarde, wordt Relena Darlain ontvoerd en een nieuwe bedreiging ontstaat, onderleiding van Marimeia Kushrenada. Om het nog gecompliceerder te maken is Wufei in zee gegaan met deze fractie. De Gundam-piloten moeten achter hun Gundams aan en opnieuw de strijd aangaan, voordat Marimeia's troepen erin slagen hun lust voor totale overheersing te verwezenlijken.
Wanneer Dr. Eggman de president en zijn dochter gegijzeld houdt, wordt Sonic gedwongen de bevelen van de kwaadaardige wetenschapper op te volgen - en dus gaat hij op weg naar Eggmanland. Daar heeft hij de taak om de generator van de stad uit te schakelen en Black Eggman te stoppen.
