Twee jaar na de gebeurtenissen van de Fourth Shinobi World War komt Naruto voor een nieuwe taak te staan, de maan staat namelijk op punt om in botsing te komen met de aarde! Al snel vindt Naruto de verantwoordelijke, Toneri Ōtsutsuki, maar die weet te ontsnappen. Als wraak ontvoert Toneri de jongere zus van Hinata Hyuga, Hanabi, en moeten Naruto en zijn vrienden alles op alles te zetten om Hanabi te redden.
Slechterik Shredder ontsnapt uit hechtenis en sluit zich aan bij de gestoorde wetenschapper Baxter Stockman en zijn twee onnozele handlangers, Bebop en Rocksteady. De Turtles proberen het duivelse plan van Shredder en zijn nieuwe crew om de wereld over te nemen tegen te houden, maar dan komt er nog groter kwaad op hun pad: de beruchte Krang.
De stad heeft helden nodig. Duisternis hangt boven New York City als Shredder en zijn kwade Foot Clan een ijzeren greep hebben op alles van de politie tot aan politici. De toekomst is grimmig tot vier broers vanuit de riolen hun lot ontdekken als Teenage Mutant Ninja Turtles. De Turtles moeten werken met onverschrokken reporter April en haar bijdehante cameraman Vern Fenwick om de stad te redden en Shredder's duivelse plan zien te ontrafelen.
Nadat ze zich jarenlang verscholen hebben voor mensen hopen de Turtle-broers nu met heldhaftige acties New York voor zich te winnen en geaccepteerd te worden als gewone tieners. Met hulp van hun nieuwe vriendin April O’Neil gaan ze de strijd aan met een mysterieuze misdaadorganisatie, maar dat blijkt nog niet zo makkelijk. Zeker niet als ze een mutantenleger achter zich aan krijgen.
Naruto en zijn vrienden zijn verwikkeld in een gevecht met de Akatsuki maar het gevecht eindigt abrupt wanneer hun tegenstanders opeens de benen nemen. Iedereen wordt geprezen door hun ouders maar Naruto, die een wees is, wentelt zich in eenzaamheid. Wanneer hij met Sakura afspreekt worden ze opeens aangevallen door Tobi die de twee transporteert naar een alternatieve realiteit. Daar zijn de rollen omgedraaid en is Sakura de wees terwijl Naruto zijn ouders terug heeft.
De film opent met een voorspelling dat Naruto Uzumaki sterft terwijl hij vecht tegen een monster dat hem doodt. Een begrafenis wordt gehouden voor Naruto in zijn thuisdorp, waar anderen aanwezig zijn. Tsunade kijkt uit naar het raam en denkt na of alles gewoon door het lot is besloten.
Als kind is Raizo van straat gehaald en getraind tot één van de meest dodelijke moordenaars van de wereld door de Ozunu-clan, een geheime maatschappij diens bestaan als een mythe wordt beschouwd. Door de genadeloze moord op zijn vriendin, door de Ozunu-clan, verdwijnt Raizo, wachtend en voorbereidend op wraak.
De kleine jongen Bruce Wayne zag zijn ouders voor zijn ogen wreed vermoord worden: een trauma dat hem voor de rest van zijn leven vervult met wraakgevoelens. Het lot laat hem zijn wraak echter niet uitvoeren.
Snake Eyes wil een van de elite-moordenaars van de Arashikage-clan worden, maar de weg naar deze kringen is niet eenvoudig. De moordenaars van de Arashikage-clan nemen klussen aan die niemand anders durft te doen. Snake Eyes is vastbesloten om met zijn leraar Hard Master te trainen om zijn doel te bereiken...
Wanneer New York City wordt bedreigd, is de hulp van de Turtles meer dan welkom. Maar Raphael, Donatello en Michelangelo weten niet meer wat zij moeten doen. Het is nu aan Leonardo en zen-meester Splinter om hen weer op het juiste pad te krijgen en de Ninja Turtles in ere te herstellen.

Onterecht beschuldigd van het vermoorden van de grootmeester moet een clan ninja's zich al vechtend een weg zien te banen door een immense, ondergrondse bunker vol met bovennatuurlijke vijanden. Zo treffen ze naast de andere ninja's, die wraak zoeken, zombies op hun pad. Diep onder de grond zetten de krijgers alles op alles om te overleven.
In het dorpje Shemoto heerst een epidemie waaraan alle inwoners sterven. In opdracht van clanleider Chamberlain gaat een aantal leden van de Koga Ninja Clan naar het dorp om te onderzoeken wat er aan de hand is. In de buurt van het getroffen dorp wordt de groep in het bos aangevallen en op gruwelijke wijze afgeslacht door een aantal merkwaardige en oersterke wezens.
De Turtles komen erachter waar de Ooze, het middel dat Turtles van ze heeft gemaakt, vandaan komt. Maar ook Shredder komt er achter, en gebruikt het om zichzelf machtiger te maken. En dus moeten de Teenage Mutant Ninja Turtles weer eens laten zien wie sterker is.

11-year-old Kenichi Mitsuba is an average kid who goes to secondary school and struggles with his studies, he is very stubborn and is very lazy and therefore always ends up frustrating his parents and teacher. Hattori helps Kenichi with his problems, and constantly keeps an eye on him, as a good friend. The main antagonist Kemumaki, a Koga ninja and his ninja cat, Kagechiyo always troubles Kenichi, mainly because of their feud over one girl, Yumeko. Kenichi asks Hattori to take revenge as a recurring storyline in many episodes. Although Hattori is a good friend, Kenichi sometimes fights with Hattori due to misunderstandings created by Kemumaki. Sometimes Jippou, Togejirou and Tsubame help him.
