Tėtis jį paliko, mokyklos peštukas Haris nepraleidžia progos pasityčioti, o didžiausias smūgis vaiko įvyksta sužinojus, kad mama sega nepagydoma liga. Apimtas nevilties, Konoras desperatiškai ieško bent menkiausio vilties spindulėlio. Ir sulaukia pačios netikėčiausios pagalbos. Vieną naktį pro savo miegamojo langą berniukas pamato neįtikėtiną vaizdą: didžiulį medį, kuris, geriau įsižiūrėjus, pasirodo besąs milžinas. Pabaisa. Monstras.

Viskas parsidėjo prieš daugybę metų, kai nepavykusio eksperimento metu patys žmonės neįtikėtinai padidino beždžionių intelektą. Pasiekusios žmogaus lygį ir nebesitenkindamos antrarūšių gyvenimu, vieną dieną beždžionės sukilo. Taip prasidėjo ilgus metus trunkantis karas, kurio nenumalšino net trumpam įsivyraudavusi trapi taika. Pasaulis dviem dominuojančioms rūšims per ankštas! Engiamos ir puolamos žmonių, beždžionės, vadovaujamos Cezario, šį kartą kils į žūtbūtinį mūšį, kuris ir nulems, kas gi galiausiai Žemėje taps viena vienintele rūšimi – žmonės ar beždžionės?

Pirmojoje dalyje, mokslininkai painiuose labirintuose it laboratorines žiurkes įkalino kruopščiai atrinktus jaunuolius ir stebėdami jų elgseną bei reakcijas, nagrinėjo intelektą, sumanumą, gebėjimą išgyventi ekstremaliomis sąlygomis ir kitas savybes. Jaunasis Tomas su likimo draugais patekęs į paslaptingą labirintą ir kasdien matęs, kaip žūsta jo naujieji pažįstamai – išgyveno. Jis manė jau ištrūkęs iš daugeliui mirtinais spąstais tapusio labirinto, tačiau vieną dieną paaiškėja, kad tiesa yra visai kitokia. Išgyvenusieji eksperimento dalyviai – vis dar labirinte. Tik šįkart – dar sudėtingesniame ir pavojingesniame. Tomo ir kitų laboratorinėmis žiurkėmis tapusių jaunuolių laukia dar didesnis iššūkis: išaiškinti, ko siekia su jų likimais žaidžianti WCKD organizacija ir išgyventi liepsnojančia dykviete tapusiame naujajame pasaulyje.

San Franciskas. Jaunas mokslininkas Vilas (akt. James Franco) vykdo genetinius eksperimentus su beždžionėmis. Tirdamas naujus vaistus vyras pastebi stulbinantį jų šalutinį efektą – medikamentas keliskart padidina beždžionių intelektą. Bandymams atgabentų gyvūnų būryje esantis primatas Cezaris (akt. Andy Serkis), staiga pradeda suvokti, jog visuomenėje beždžionės nėra lygios žmogui. Suaktyvinta smegenų veikla besivadovaujantis primatas savo gentainius prilygina žmonėms ir siekia ištaisyti šią neteisybę. Cezaris ragina savo gentainius sukilti ir padaryti galą žmonių viešpatavimui pasaulyje.

XX amžiaus pabaigoje žmonių populiaciją nuo žemės paviršiaus nušluoja mirtinas virusas. Išlikę keli procentai žmonijos priversti apsigyventi giliai po žeme. Nuteistasis Džeimsas Koulas sutinka dalyvauti eksperimentų serijoje mainais į amnestiją. Jis išsiunčiamas į praeitį, kad rastų žmones, atsakingus už paleistą virusą, ir gautų jo pavyzdį, pagal kurį galėtų sukurti priešnuodį. Įvykus klaidai jis atsiduria šešeriais metais anksčiau, nei planuota, ir dėl savo elgesio yra uždaromas į psichiatrijos ligoninę. Ten jis sutinka anarchistinių pažiūrų gyvūnų teisių gynėją Džefrį Goinsą. Šis bando padėti Džeimsui pabėgti iš ligoninės, tačiau bandymas nepavyksta. Koulas apsvaiginamas raminamaisiais ir prirakinamas prie lovos. Netrukus ligoninės personalas pastebi, kad Koulas dingo. Jis grįžta į savo laikus, bet netrukus vėl siunčiamas praeitin, kad surastų „dvylikos beždžionių armiją“ – pogrindinę grupuotę, tariamai paleidusią virusą, kuriai vadovauja Goinsas...
