人と妖の間で忙しい毎日を送る夏目は、偶然昔の同級生・結城と再会したことで、妖にまつわる苦い記憶を思い出す。 そんな頃、夏目は、名前を返した妖の記憶に出てきた女性・津村容莉枝と知り合う。 レイコのことを知る彼女は、いまは一人息子の椋雄とともに穏やかに暮らしていた。 彼らとの交流に心が和む夏目。 だが、親子の住む町には謎の妖が潜んでいるらしかった。 そのことを調べに行った帰り、ニャンコ先生の体についてきた"妖の種"が、藤原家の庭先で、一夜のうちに木となって実をつける。 どことなく自分に似た形のその実を食べてしまったニャンコ先生が、なんと3つに分裂してしまう――!?

父を事故で亡くしたももは母と共に母がかつて住んでいた瀬戸内の汐島に移り住む。ももは生前の父と喧嘩して仲直りができないまま死別し、彼女へ父が残した「ももへ」とだけ書かれた書きかけの手紙のことが気にかかっていた。慣れない島の生活に周りの人ともなかなか打ち解けられずにいたが、ある日、イワ・カワ・マメという３匹の妖怪と遭遇する。

ケータたちが暮らすさくらニュータウンに、空飛ぶ巨大クジラが出現。クジラの発した大きな声と共に、ケータや妖怪たちは実写の世界へやって来てしまう。髪を引っ張ってみると痛みを感じ、手にはしわ、さらには肌には毛穴まで見え、ジバニャンたちも困惑する。ケータたちはアニメと実写の世界を行き来しながら、その原因を探ろうと奔走する。

タダシ（神木隆之介）は両親の離婚により、母親と祖父と共に田舎で暮らすことになった。都会育ちでもやしっ子のタダシは、田舎育ちのクラスメートともいまいち馴染めないでいた。そんなある日、タダシは神社のお祭りで、大勢の子供の中から“麒麟送子”に選ばれる。

平凡な小学5年生の少年、ケータは不思議な腕時計・妖怪ウォッチを手に入れたことから、周りで騒動を起こす妖怪が目に見えるように。そんなある日、睡眠中のケータの腕から妖怪ウォッチが消えてしまう。その後、妖怪フユニャンと運命的な出会いを果たしたケータは、妖怪ウォッチを奪取するため、時を超えて60年前に向かう。しかし、そこには予想だにしない力を持つ敵が待っていた。

大映「妖怪」シリーズの第一弾。一つの怪談を語るたびにロウソクを消していく"百物語"から物語は始まる。悪徳商人・但馬屋が、長屋と氏神の社殿を取り壊して女郎宿を作る計画を立てた。長屋の住人は反対するが、悪代官と結託した但馬屋は強引に計画を進める。
