پدرخوانده با از دست دادن برادرش در جریان فعالیتهای تبهکارانه ی خانواده و مبارزه با دیگر خانواده‌ها و همچنین جداشدن همسرش تصمیم گرفته است تا فعالیتهای خانواده را کاملا قانونی کند. بدین منظور قصد دارد تا شرکتی که درآمد اصلی کلیسای واتیکان را تامین می‌کند خریداری نموده و مدیریتش را به دختر و پسرش واگذار کند. اما این معامله ایست پر سود و سران خانواده‌های مافیایی نیز خواهان شریک شدن در آن هستند. از طرفی در کلیسا نیز دستهایی پنهان در تلاش است تا جلو انعقاد این قرارداد را بگیرد. پدرخوانده نیز برای شریک نکردن سران مافیا تاوان سنگینی را خواهد پرداخت.

یکی از مأموران اداره پلیس شهر بوستون به اسم بیلی کاستیگان از سوی دو تن از فرماندهانش یعنی کاپیتان کوئینان و سرجوخه دیگنام مأموریت پیدا می‌کند تا بصورت ناشناس در تشکیلات یک باند گانگستری بسیار مهم و خطرناک که رهبری آن برعهده فردی به اسم فرانک کاستلو است نفوذ نماید تا خبرهای آنجا را به اداره پلیس منتقل کند. از سوی دیگر یکی از افراد مهم و وفادار به کاستلو به اسم کالین سالیوان بعنوان یک پلیس به اداره پلیس شهر می‌پیوندد تا برای کاستلو خبرچینی کند. پس از گذشت مدتی از این اتفاقات بیلی پی می‌برد که گانگسترها یک جاسوس در اداره پلیس دارند و کالین نیز از سوی دیگر متوجه می‌شود فردی در تشکیلات آنها برای اداره پلیس جاسوسی می‌کند. با این وجود کالین و بیلی از مأموریت و هویت واقعی همدیگر اطلاعی ندارند و هر کدام در تلاشند تا هر چه زودتر فرد جاسوس را بدام بیندازند.
