Takemichi es un desempleado de 26 años que se entera que la chica con la que salía en la escuela media ha muerto. Pero sucede un accidente y regresa en el tiempo a sus años de escuela media. Él jura que cambiara el futuro y lograra salvar a la chica que era su novia, para lograrlo su objetivo es llegar a la cima de la región más violenta de bandas de delincuentes.

Genji, un joven adolescente hijo del jefe de un clan mafioso, decide demostrar a su padre que es capaz de ponerse al cargo del negocio familiar. Una vez llega al Instituto, Genji descubre los complicados entresijos que se mueven dentro: numerosos grupos enfrentados los unos con los otros pelean entre sí para conseguir dominar al resto, y proclamarse los reyes de Suzuran. Si Genji quiere hacerse con el control primero tendrá que conseguir un gran grupo de aliados para poder hacer frente al gran enemigo, la única persona que está a su altura y es capaz de arrebatarle el puesto: Tamao Serizawa

Genji demostró ser el más fuerte de Suzuran, pero... ¿podrá dominar a todo el instituto y erigirse como el líder que derrotará a Hosen en la nueva guerra que acaba de estallar?

Crows Zero 3 se desarrolla en el insituto de chicos Suzuran, un mes después de la graduación Takiya Genji (uno de los protagonistas de la película anterior). El puesto del chico queda libre y un estudiante recientemente transferido al instituto, Kaburagi Kazeo lucha contra Kagami Ryohei para alcanzar la vacante.

Mugen y "los hermanos Amamiya" (que no se someten a Mugen) se enfrentaron, poco despues Mugen se disolvió. Ahora la ciudad enfrenta enemigos que quieren hacerse con el control. Ellos son el Grupo Iemura y un grupo misterioso llamado "Mighty Warriors"

Dos miembros de S.W.O.R.D ganan contra Wangan Rengogun, que es conducido por Kohaku. Sin embargo, aparecen las bandas más brutales. Las pandillas son Doubt, dirigido por Ranmaru Hayashi, y Prison Gang, dirigido por Jesse. Estas pandillas intentan dominar el área controlada por SWORD. Finalmente, Doubt, con la ayuda de Prison Gang, desafía a White Rascals a luchar.
